G241 from Huangshan North to Xiamen
When we click the train number, there is a "Xiamen North" and then "Xiamen" written in the list. Does it means that it also stops at the main station inside the island?

Yes, it did stops at both railway stations in Xiamen, so it is a good option if you are closer to the main station. The main station is not on the island (Gulangyu Island), but much closer to there than North station.

No, the metro ends at 22:30pm to the city center direction. You can only use taxi. If you want to use the metro service, you would need an earlier train like G323 instead.
